Atoms can not exist independently. This is because atoms accept electrons or donate electrons to form stable octet fulfilled electronic configurations and this is only possible by formation of molecules. So atoms cannot exist along. But only inert gases already have octet fulfilled configurations so they can exist as atoms.
A molecule is formed by combining two or more than two atoms. These atoms can be the same or different. When all the atoms of a molecule are the same then it is called a homonuclear molecule and when all are different atoms then it is called heteronuclear molecule. When an atom accepts an electron or donates an electron it forms ions. The charge of the ion is directly proportional to the number of the electrons is accepted or donated.
Atoms have an equal number of protons which are positively charged particles and electrons which are negatively charged particles so this is neutral in nature.
Atoms are very small in size i.e. why it cannot be seen in naked eyes. But when atoms aggregate in large numbers to form the matter that we can see, feel or touch.
